Les bact\u00e9riophages (phages), virus sp\u00e9cifiques des bact\u00e9ries, ciblent directement ces derni\u00e8res ; ils sont ainsi suspect\u00e9s d\u2019avoir un r\u00f4le dans la construction et les fluctuations des \u00e9cosyst\u00e8mes microbiens auxquels ils sont associ\u00e9s. Un manque flagrant de donn\u00e9es existe en ce qui concerne l\u2019impact des communaut\u00e9s de phages, ou phageome, au sein des \u00e9cosyst\u00e8mes alimentaires. Ce projet vise \u00e0 comprendre les m\u00e9canismes d\u2019interaction phages-bact\u00e9ries gouvernant les \u00e9quilibres microbiens au sein des aliments ferment\u00e9s, et influen\u00e7ant, par cons\u00e9quent, la qualit\u00e9 du produit fini. Le premier enjeu de ce travail sera de comprendre comment le phageome d\u2019un aliment ferment\u00e9 influence la construction et l\u2019\u00e9volution des \u00e9quilibres entre populations bact\u00e9riennes. Ceci sera mis en \u0153uvre par le d\u00e9veloppement de communaut\u00e9s bact\u00e9riennes mod\u00e8les pour l\u2019\u00e9tude sp\u00e9cifique de ces \u00e9quilibres phages-bact\u00e9ries. Dans un deuxi\u00e8me temps, l\u2019impact des phages sur l\u2019activit\u00e9 d\u2019une communaut\u00e9 bact\u00e9rienne, par l\u2019\u00e9tude de la r\u00e9ponse transcriptomique bact\u00e9rienne au stress phagique en conditions mimant l\u2019aliment, sera d\u00e9crypt\u00e9. Un dernier volet consistera, en lien avec les projets nationaux MetaPDOcheese et ADAMOS, \u00e0 corr\u00e9ler la diversit\u00e9 du phageome alimentaire \u00e0 la diversit\u00e9 des communaut\u00e9s bact\u00e9riennes d\u2019aliments ferment\u00e9s par s\u00e9quen\u00e7age global de ces communaut\u00e9s \u00e0 diff\u00e9rentes \u00e9tapes du process. Ceci permettra de comprendre de mani\u00e8re plus globale comment \u00e9voluent et se construisent ces deux communaut\u00e9s dans le temps.<\/li>\n<\/ul>\n<p>En r\u00e9sum\u00e9, ce projet apportera de nouvelles connaissances relatives aux communaut\u00e9s microbiennes alimentaires pour leur maitrise durable \u00e0 long terme, en prenant en compte le r\u00f4le des phages dans les \u00e9quilibres microbiens, ce qui n\u2019a encore jamais \u00e9t\u00e9 \u00e9tudi\u00e9 dans les aliments jusqu\u2019\u00e0 pr\u00e9sent.<\/p>\n<ul>\n<li><strong>Profil :<\/strong><\/li>\n<\/ul>\n<p>Titulaire d\u2019un Master 2 en microbiologie et\/ou agroalimentaire ou \u00e9quivalent, avec une exp\u00e9rience en laboratoire de recherche ou R&amp;D. Une connaissance des bact\u00e9riophages et une exp\u00e9rience pratique de leur manipulation sont fortement souhait\u00e9es. Le (la) candidat(e) doit poss\u00e9der de solides bases scientifiques afin de pouvoir entreprendre les travaux de th\u00e8se avec une approche pluridisciplinaire (microbiologie, biochimie, biologie mol\u00e9culaire), ainsi qu\u2019un esprit cr\u00e9atif et des capacit\u00e9s d\u2019autonomie et relationnelles. As bacteriophages (phages), the viruses of bacteria, directly target bacteria, they are suspected to have an impact in driving and shaping the microbial ecosystems to which they are associated. A dramatic lack of data exists regarding the impact of phage communities, the phageomes, within the food ecosystems. This project aims at studying the mechanisms driving phage-bacteria interactions and, consequently, the microbial equilibria within fermented foods, impacting the quality of the final product. The first objective of this work will be to understand how the phageome influences the construction and the evolution of the microbial populations in fermented foods. This will be implemented by the design of model bacterial communities for the specific study of phage-bacteria equilibria. Over a second phase, the impact of phages on the behavior of a bacterial community will be assessed thanks to the study of the bacterial transcriptomic response when challenged with phages in conditions mimicking the fermented food environment. Another part of the project, connected to the national research programs MetaPDOCheese and ADAMOS, will focus on correlating the phageome diversity and the bacterial diversity through the generation and analysis of next generation sequencing data in fermented foods at different stages of the manufacturing process. This will aim at understanding the temporal construction of these two microbial communities and the links that exist between them.<\/p>\n<p>To conclude, this project will bring insights into food microbial communities for their sustainable control in the long run, taking into account the role of phages in microbial equilibria which has never been explored in foods so far.<\/p>\n<p>&nbsp;<\/p>\n<ul>\n<li><strong>Research unit: <\/strong>\u201cFood Bioprocess Toxicology Environment\u201d is a research unit created in 2012 from Universities of Caen and Rouen. The RU projects concern different aspects of the quality and safety of foods, air and water environments. It is constituted of three teams, MALIM, EcoTea and ToxEMAC. The research work in the PhD host team, MALIM (Food matrixes and microbiota), is dedicated to the study of food microbiota and the structure-function connections that exist within foods. A particular attention is given to the construction of the microbial ecosystems in fermented and non-fermented foods.<\/li>\n<\/ul>\n<p>&nbsp;<\/p>\n<ul>\n<li><strong>Criteria: <\/strong>Master 2 degree in microbiology or agroindustry or equivalent, with previous work experience in a research or R&amp;D laboratory. Previous work with bacteriophages would be an advantage. The candidate must have a solid scientific background in order to carry out this multi-disciplinary PhD work (microbiology, biochemistry, molecular biology). He\/She has a creative mind, and good communication, organization and interpersonal skills.
